You should reference the place as it was when the event occurred.  
Wouldn't make any sense historically to do otherwise. As a courtesy to  
the reader who may not be aware of history (heaven forbid), it is  
probably good practice to also reference the present day location  
somewhere in the text (in parentheses) or in a footnote.

As for the Sr. and Jr. question, it's a non-issue for me. In colonial  
times, the terms were used differently as a way to distinguish two  
men--not necessarily related--with the same name who lived in the same  
vicinity.
